In my research it appears that the Jeep has to go through several days worth of start/stop cycles in order for the battery management systems to relearn the current battery status. As others on the forum in other posts have mentioned, while you're having to deal with it may as well replace both batteries and be done with it.
With the high capacity fuse at N3 blown, the aux battery and system electronics are isolated from the alternator and the main battery. The aux battery becomes the only source of power for the system electronics and it is not getting charged from the alternator.
Having two deep-cycle batteries will allow you to run all those accessories longer without being recharged.
